The Transportation Security Administration directed air carriers to inform passengers of the security issues, and asked airports to post prominent warnings about them.
Agency officials are working with Haitian authorities to bring the airport up to international security standards.
Officials would not discuss the nature of the problems or what specifically is being done to address the security deficiencies.
U.S. and foreign airlines flying directly between the U.S. and Port-au-Prince have added temporary security measures at the airport.
TSA spokesman Darrin Kayser said it was unusual for the government to issue such a warning.
The Homeland Security Department said air service can be safely conducted if precautions are taken by both the air carriers and the airport.
